If you find yourself with a pending changes window containing a bunch of files which have not actually been modified, TFS Power Tools can help you.
If you install the power tools you get access to a bunch of useful stuff. To undo all unchanged files, run the following command in the root of the directory tree that should be affected by the command:
C:\Path\To\Source> tfpt uu /r *
